I've treated my display tank in the past with no issues and that would probably be best for your application. That way you know you've treated thoroughly.
 
If you have red bugs you need to treat the whole tank. There is a sticky on how to in the sps coral section

problem is they dont know what the life cycle of red bugs is as eggs or larvae can be in the water column.
 
I understand your concern about potentially losing your shrimp, crabs, and pods, but I think there's a very good chance they will make it through the treatments fine. I did two treatments in my 90g 1 week apart and didn't lose any shrimp (including a harlequin shrimp I was sure I was going to lose) or crabs. A couple crabs looked dazed but didn't die. My pod population did take a hit, but came back very quickly.
