Recently bought some live rock from member on here. I plan on setting up a 58 with this rock and upgrading my 20 gal. I had originally planed to acid wash the rock or bake it and start over. The rock has been in a tub for 5 days I had a wet paper sack over all the rock and it is all in a sealed tub.the rock had aptaisa for sure but I'm wondering.
1. Did I make a mistake not keeping the rock wet?
2. What would you do to the rock to prep it for the new tank?
3. At 5 days if I put back in water would the beneficial bacteria still be alive?

1. Did I make a mistake not keeping the rock wet? not really, unless you were wanting to place this rock directly in your tank and be setup immediately
2. What would you do to the rock to prep it for the new tank? 2 options, re-cycle it, or cook it. I would acid wash it.
3. At 5 days if I put back in water would the beneficial bacteria still be alive? most of the bacteria/organisms would be dead and the die off in your take would cause a cycle.

If you have changed your mind about acid washing the rock then you are still going to want to "re-cycle" this rock. 5 days without being in water, even if it stayed damp you are still going to have some major die off.
If you do not plan to acid wash the rock
-rinse each piece in saltwater thoroughly.
-place in a container or tank with enough saltwater to cover the rock by a couple of inches
-place power head and heater in the container to maintain temp and keep water moving
-check ammonia, nitrite, nitrate frequently
-do partial water changes throughout the process

If you had originally planned on acid washing the rock, why would you not go ahead and do this knowing that the rock has pests? You can "reseed" your rock a few different ways and avoid the pests completely without much trouble at all.
I used this method and thought it worked great.

I will stick to the plan and acid wash and cycle the new tank. I had just started to wonder if it would of been better to keep the live rock in water and battle the aptaisa by hand. thank you for your help and ansering all my questions.

Starting over is your best bet, in my opinion. Why battle something you can destroy before putting in the tank :) good call.
